ปัจจุบันมีการศึกษาและนำแบคทีเรียมากมายหลายสายพันธุ์มาใช้เป็นโปรไบโอติค ซึ่งองค์การอาหารและการเกษตรแห่งสหประชาชาติ (Food and Agriculture Organization of the United Nations, FAO) ได้จัดกลุ่มของจุลชีพที่เป็นโปรไบโอติก 2 แบบ ได้แก่ โปรไบโอติกที่เป็นแบคทีเรียและโปรไบโอติกที่ไม่ได้เป็นแบคทีเรีย
โปรไบโอติกที่เป็นแบคทีเรีย
แบคทีเรียถือเป็นจุลชีพกลุ่มใหญ่ที่นิยมนำมาใช้เป็นโปรไบโอติก โดยแบคทีเรียที่มักถูกเลือกมาใช้เป็นโปรไบโอติก เช่นแบคทีเรียกลุ่มแลคโตบาซิลลัส (Lactobacillus) ไบฟิโดแบคทีเรียม (Bifidobacterium) บาซิลัส (Bacillus) ลิวโคโนสต็อก (Leuconostoc) และเอนเทอโรคคอคคัส (Enterococcus) เป็นต้น
โปรไบโอติกที่ไม่ใช่แบคทีเรีย
กลุ่มจุลชีพเหล่านี้ประกอบด้วยราบางชนิด เช่น Aspergillus oryzae Candida pintolopesii และยีสต์ เช่น Saccharomyces bourlardii, Saccharomyces cerevisiae โปรไบโอติกที่ไม่ได้เป็นแบคทีเรียจัดเป็นส่วนน้อยที่นำมาใช้เป็นโปรโบโอติก เช่น ยีสต์ (เช่น Saccharomyces spp.) และเชื้อราบางชนิด (เช่น Aspergillus spp.) นอกจากนี้ยังมีการแบ่งโปรไบโอติกเป็นแบบจุลชีพที่สร้างสปอร์และไม่สร้างสปอร์ ถึงแม้จะโปรไบโอติกที่นิยมใช้ เช่น แลคโตบาซิลลัส (Lactobacillus) และไบฟิโดแบคทีเรียม (Bifidobacterium) จะไม่สร้างสปอร์ แต่ปัจจุบันก็มีการนำโปรไบโอติกที่สร้างสปอร์มาใช้ เช่น Bacillus subtilis และ Bacillus amyloliquefaciens นอกจากนี้ยังมีการแบ่งโดยใช้จำนวนชนิดของโปรไบโอติก การใช้โปรไบโอติกแบบชนิดเดียว (Single-species หรือ single-strain) เช่น Saccharomyces servisia และ E. faecium โปรไบโอติกแบบผสมหลายชนิด (Multi-species หรือ multi-strains) เช่น การใช้ Enterococcus faecium, Lactobacillus reuteri, L. salivarius และ Pediococcus acidilactici ร่วมกัน หรือการใช้ Lactobacillus spp., E. faecium, และ Bifidobacterium thermophilum ซึ่งเพื่อให้เกิดความหลากหลายในประสิทธิภาพการทำงานของโปรไบโอติก

Nowadays, many species of bacteria have been used as “Probiotics”
Food and Agriculture Organization of the United Nations or FAO classifies probiotics into 2 types, based on the
microorganism that being used:
- Bacterial based probiotics: most of probiotics are made of bacteria, common groups of bacteria include Lactobacillus, Bifidobacterium, Bacillus, Leuconostoc and Enterococcus.
- Non-bacterial based probiotics: these include several species of yeast and fungi, such as
o Saccharomyces spp.: Saccharomyces bourlardii and Saccharomyces cerevisiae
o Aspergillus spp.: Aspergillus oryzae
o Candida pintolopesii
Probiotics are also being classified as “spore-forming” or “non-spore forming” probiotics. Although, one of the most commonly used probiotics, Lactobacillus and Bifidobacterium are non-spore forming bacteria; however, the spore-forming probiotics such as Bacillus subtilis and Bacillus amyloliquefaciens have become more popular these days.
Sometimes, a single-species (single-strain) is used, and some other time, several species of microorganism are combined (Multi-species or multi-strain), in order to increase efficacy of the probiotics. For example, combination of Lactobacillus spp. + Enterococcus faecium + Bifidobacterium thermophilum.
